From Fedora Project Wiki

In Fedora 11, the DPI is settable by going to System -> Preferences -> Appearance. Then choose tab Fonts, click Advanced at the bottom.

I guess when the attached monitors do provide the correct sizes, the correct DPI is chosen? I've seen large fonts as well and simply worked around it by resetting the DPI to 96 in that dialog. So maybe it's just a bug that you're seeing?
